The main decision-making body of EOS is the General Assembly, which is convened at least once a year. In practice, the EOS General Assembly typically meets twice annually: once before the summer break and once in conjunction with the International Softwood Conference, traditionally held in October.

All EOS members are represented in the General Assembly, where decisions are made on a unanimous basis.

The Board of Directors, elected by the General Assembly for a two-year term, is responsible for the proper governance and oversight of the organisation. The Board is composed of a President, two Vice-Presidents, and other board members. It appoints the Secretary General, who is responsible for the day-to-day management of the organisation. The Board may also establish Advisory Committees, composed of experts, which serve in a consultative capacity only.
